All data on PeptideAtlas.org is mirrored in Tranche. PeptideAtlas.org is a great website for finding sets of proteomics data along with a proper PeptideProphet/ProteinProphet analysis via the Trans Proteomic Pipeline (TPP).
Each PeptideAtlas.org project has an individual ProteomeCommons.org data page that includes experiment information, citations, and Tranche links for the data.
